Duplicate transactions in QuickBooks after an import: find them, remove them, and stop them coming back

Updated October 20, 2026 · 13 min read · By the Utilly team

You imported a bank statement into QuickBooks, and now some transactions are in there twice. This guide shows how to tell a real duplicate from two charges that only look alike, how to find every extra copy, and how to remove them in QuickBooks Online and QuickBooks Desktop without making the books worse. The menu paths and warnings come from Intuit's own help articles. Most import duplicates have one of a few causes, so the last part shows how to stop them happening on the next import.

Is it really a duplicate?

Check the bank statement before you delete anything. Intuit's first step is the same: sign in to the bank and look for the transaction on the statement.

  • On the statement twice: it really happened twice. Intuit says to work with the bank or the payment processor instead of changing the books.
  • On the statement once, in QuickBooks twice: it's a duplicate. Carry on below.

Some pairs only look like duplicates:

  • Two identical small charges on the same day, like two $4.50 coffees at the same shop. Count them on the statement.
  • A payment and the deposit it belongs to. Intuit says these are one pair, not duplicates. Open one; if it links to the other, they're two parts of the same transaction.
  • The register's "All plus deposits" view in QuickBooks Online. Intuit notes that this view may show some transactions twice. Change the filter to All.
  • A transfer between two of your own accounts. It shows once in each account, which is correct. It's a duplicate only if it shows twice in the same account, for example once from each account's import, added both times instead of matched.

Where import duplicates come from

Intuit's duplicates article lists four ways transactions end up in the books more than once: you "reconnect an account, import a file that overlaps with your bank feed, add a downloaded transaction instead of matching it, or record the same sale in two different ways." When you're importing statements, these are the usual culprits:

CauseFix
The file overlaps the bank feed
Pairs with the same amount, often a day or two apart, because a card feed may use the posting date while the statement or CSV uses the transaction date. The feed copy usually carries the bank's memo text.
Keep the feed copy (or the reconciled one) and remove the uploaded copy. Next time, import only dates the feed doesn't cover.
The same month imported twice
A whole month doubled, or doubled for part of it. Common when one month came in as a CSV and again as a PDF statement, or two files overlapped at the month boundary.
Remove one complete copy of the overlapping dates (see undo a whole upload).
The account is connected twice
Everything from a date onward is doubled. Intuit: if the same account is connected twice, QuickBooks downloads every transaction twice.
Disconnect the extra connection and make that account inactive. Keep the original account and its history.
Disconnected and reconnected
Older transactions come down again. Intuit warns that disconnecting and reconnecting makes QuickBooks download past transactions again, which creates more duplicates.
Exclude the re-downloaded copies. For sign-in problems, Intuit says to use Edit sign-in info on the account tile instead of reconnecting.
Added instead of matched
A transaction you'd already entered (a check, a bill payment, an invoice payment) plus the same amount added from the bank. Income may look doubled.
Undo the added copy and match it to the record you already have.
Uploaded to the wrong account
Transactions in an account they don't belong to, and missing from the right one.
Remove them from the wrong account, then upload the file again to the right one.
An IIF file re-imported (QuickBooks Desktop)
Every transaction in the file posted again. IIF has no bank-feed-style duplicate check.
Restore the backup made before the import, or delete the second copy (see IIF imports).

Two things don't create duplicates. QuickBooks Desktop won't import a Web Connect (.QBO) transaction whose ID it has already seen, so re-importing the same .QBO file is skipped, not doubled. And excluded transactions in QuickBooks Online don't count in your books or reports.

Find every duplicate

In the register

Intuit's way in QuickBooks Online: All apps → Accounting → Chart of accounts, select View register next to the account, set the date range with the Filter, then select the Amount column so identical amounts line up. In QuickBooks Desktop, open the account's register from the Chart of Accounts and sort it by amount. Compare the date, amount and payee, and whether each copy was downloaded or entered by hand.

In a spreadsheet

For a long account, export the transactions (in QuickBooks Online, a Transaction Detail by Account report for that account, exported to Excel) and flag every amount that appears more than once within a few days. With dates in column A and amounts in column C, put this in D2 and fill it down:

=IF(COUNTIFS(C:C,C2,A:A,">="&A2-3,A:A,"<="&A2+3)>1,"check","")

It marks any row with the same amount within 3 days either side, which catches feed-versus-statement pairs whose dates differ. It also marks real repeats such as the two coffees, so check each flagged pair against the statement before removing anything.

From the reconciliation

If the account won't reconcile, the size of the difference is a clue. A difference of exactly one transaction's amount often means that transaction is in twice (or missing). A whole month's worth of activity usually means a month was imported twice. Our guide to reconciliation that won't match covers what each size of difference usually means.

Before you import

To check a file before it goes in, paste it with the statement's opening and closing balances into the free bank statement balance checker. If a line was repeated inside the file, the totals won't tie out and the checker suggests which line it probably is. It runs in your browser, so nothing is uploaded.

Which copy to keep

Intuit's rule: "If one of the transactions is reconciled, keep that one." The reconciled copy shows C or R in the checkmark column. If neither copy is reconciled, keep the one that's matched to other records or has attachments. Remove the other copy.

Don't delete a reconciled copy. Intuit warns that if a reconciled transaction was deleted, your beginning balance may be off the next time you reconcile. If that's already happened, follow the Reconcile Discrepancy Report steps and check with your accountant before unreconciling anything.

QuickBooks Online: remove duplicates

How you remove the extra copy depends on where it is. Start at All apps → Accounting → Bank transactions and pick the account.

Still on the For review tab

  1. Open the For review tab (it may be labeled Pending).
  2. Tick each extra copy. If both copies are still waiting for review, keep one to match or add.
  3. Select Exclude.

Excluded transactions move to the Excluded tab. Intuit says they "won't be added to QuickBooks or downloaded again." If you excluded the wrong one, tick it on the Excluded tab and select Undo; it goes back to For review.

Already added or matched

  1. Open the Categorized tab (it may be labeled Posted).
  2. Select the link in the Added or Matched column, then Undo. With several selected, select Undo, then Continue. They go back to For review.
  3. Match each one to the record you already have (use Find match if QuickBooks doesn't suggest it), or exclude it.

If QuickBooks won't let you exclude a transaction because it's part of another transaction, Intuit says to undo its match first.

Entered by hand

Open the account's register from the Chart of accounts, find the duplicate, then select More → Delete. To keep a record of it, select Void instead. Intuit: voided transactions stay in your books at zero, and deleted ones can't be restored, though the audit log keeps their details for about 2 years.

Exclude or delete?

Intuit explains the difference for downloaded transactions: once one is added or excluded, QuickBooks stops the bank from downloading it again, but "If you delete the transaction instead, QuickBooks will download it again from the bank." So for a bank feed copy, exclude it and leave it on the Excluded tab. Intuit's Remove duplicate bank transactions article also shows deleting from the Excluded tab to remove a transaction permanently, and suggests it if the bank sends a transaction again after you've excluded it. That's a reasonable clean-up for copies that came from a file you uploaded, but it can't be undone.

QuickBooks Online: undo a whole upload

There's no single "undo this upload" button. Intuit staff answering the QuickBooks Community say undoing imported data isn't available once the transactions are in, and point to batch exclude instead. To take a whole file back out, for example the same month uploaded twice or a file uploaded to the wrong account:

  1. On Bank transactions, pick the account and filter the For review tab to the file's date range.
  2. Tick the transactions that came from the file (the checkbox in the header selects every row shown) and select Exclude.
  3. For any that were already added or matched, undo them on the Categorized tab first, then exclude them.
  4. Check the account balance against the statement, then upload the corrected file, or the same file to the right account.

Don't disconnect the account to get rid of an upload. A Community answer from Intuit notes that disconnecting doesn't change your existing data, and Intuit's duplicates article warns that reconnecting downloads past transactions again.

QuickBooks Desktop: remove duplicates

Back up the company file first (File → Back Up Company). In QuickBooks Desktop, how you remove downloaded duplicates depends on your bank feeds mode (Edit → Preferences → Checking → Company Preferences shows which one you're in).

Register mode

Intuit's steps when QuickBooks already has the right transactions and the download brought in extras:

  1. Banking → Bank Feeds → Bank Feeds Center.
  2. Select the statement under Items Received From Financial Institution, then View.
  3. Match the transactions that belong, then select Done, and Yes on the Not Finished Matching screen.
  4. Back in the Bank Feeds Center, select the same statement and select Delete.

Intuit says deleting the statement stops the unmatched transactions from showing up again. If you don't delete it, they keep appearing.

Side-by-Side mode

  1. Banking → Bank Feeds → Bank Feeds Center.
  2. Under Items Reviewed, select the account.
  3. Select Items to Delete, tick the transactions, then Delete Selected and Yes.

Intuit's tip: if the statement is already matched, use Select all downloaded transactions older than with the last statement's end date, then Delete Selected.

Already in the register

A duplicate that was added to the register is deleted like any other transaction: open it, then select Edit → Delete (or Void, to keep it at zero). Keep the reconciled copy. Intuit's bank feeds article warns that once you delete downloaded transactions, you can't download them into the same company file again.

QuickBooks Desktop keeps each Web Connect transaction's ID and won't import the same ID twice. If you delete a bad import and the corrected file then shows "Nothing imported", see Web Connect duplicates and skips for Intuit's three fixes.

QuickBooks Desktop: IIF imports and Batch Delete

IIF files post straight to the registers. They don't go through bank feeds matching and don't carry transaction IDs that QuickBooks checks, so a file that overlaps dates you already have creates duplicates, and importing the same file twice doubles every transaction in it. That matters more now: Intuit ended bank feeds and Web Connect for QuickBooks Desktop 2023 after May 31, 2026, so IIF is the file route left on those versions.

  • Restore the backup. If you backed up right before the import, restoring it and importing the corrected file is the cleanest fix. It also undoes anything else entered since that backup, so check before you restore.
  • Batch Delete/Void Transactions. Intuit says it's only in QuickBooks Desktop Accountant 2018, Enterprise, Enterprise Accountant 18.0 and later, signed in as an admin or external accountant user. Switch to single-user mode (File → Switch to Single-user Mode), then Accountant → Batch Delete/Void Transactions, tick the transactions, and choose Review & Delete (or Review & Void) and Back Up & Delete. Intuit's list of what it can't batch delete includes transactions in a closed period and credit card transactions; those you delete one at a time. Intuit also says the tool doesn't support multi-currency.
  • Pro and Premier (other than the Accountant edition) don't have Batch Delete/Void, so you delete one at a time. In the Community, Intuit points to third-party apps on the Intuit Marketplace for bulk deletes.

For other IIF problems, see QuickBooks Desktop IIF import errors.

Xero

Xero catches more duplicates at import: on a CSV or PDF import it skips lines that match transactions already in Xero, and for OFX, QFX, QuickBooks and QIF files it excludes transactions it recognises from earlier files. Duplicates that get through usually come from a bank feed plus a file, or a transaction marked as reconciled by hand and then imported. Find them with the Duplicate Statement Lines report, delete single lines from Bank Statements, or delete an entire statement imported by mistake (Xero says a deleted statement can't be restored). The full steps are in our Xero import errors guide.

Prevent duplicates on the next import

  1. Check the dates already in the account. Open the register and note the oldest and newest transactions, and when the bank feed starts. Intuit's advice: "Import files that start after the newest transaction that's already in QuickBooks." For older history, the file should end before the feed's first transaction.
  2. One source per month. Don't bring the same month in as a CSV and a PDF, or from both a bank download and a statement.
  3. Tie out each file first. Opening balance plus the file's transactions should equal the statement's closing balance. If a line was repeated or left out, the file won't tie out (unless two errors happen to cancel). The balance checker does it in your browser.
  4. Match, don't add. When a downloaded or uploaded transaction is something you already entered, match it.
  5. Turn off auto-add on bank rules while you're importing, so everything stops on For review first (Intuit's prevention list includes this).
  6. Connect each account once, and use Edit sign-in info instead of disconnecting and reconnecting.
  7. Back up before every Desktop import, especially IIF.
  8. Reconcile each month after importing it. Intuit's last prevention step: reconciling every month catches any duplicates you missed.

Import statement files that tie out

Utilly turns PDF bank and credit card statements into .QBO, QuickBooks Online CSV, IIF, CSV, Excel or Xero files, and checks every statement against its own opening and closing balances before you download, so a repeated or missing line shows up before anything goes into your books. Each .QBO transaction gets an ID made from its account, date, amount and description, so when two Utilly .QBO files overlap, QuickBooks Desktop skips the transactions it already imported (as long as they're worded the same in both). Preview free with no sign-up. Text-based PDFs from online banking only (scanned statements aren't supported yet).

Convert a PDF statement for QuickBooks

QuickBooks Online can also read a PDF or image statement itself, through Upload from file; the duplicate rules above apply to those uploads too. See upload a PDF bank statement to QuickBooks Online. Related: catch-up bookkeeping with a year of statements.

FAQ

Why do I have duplicate transactions in QuickBooks after importing?

Intuit lists four causes: reconnecting an account, importing a file that overlaps with your bank feed, adding a downloaded transaction instead of matching it, and recording the same sale two ways. With statement imports, the usual one is a file whose dates overlap the bank feed or an earlier upload, or the same month brought in twice (for example as a CSV and again as a PDF).

How do I delete duplicate bank transactions in QuickBooks Online?

Go to All apps, Accounting, Bank transactions. If the extra copy is on the For review (Pending) tab, tick it and select Exclude. If it was already added or matched, undo it on the Categorized (Posted) tab first, then match or exclude it. If it was entered by hand, delete or void it from the account register. Keep the reconciled copy.

Can I undo a bank file upload in QuickBooks Online?

Not with one button. Intuit staff in the QuickBooks Community say undoing imported data isn't available once it's in. Filter the For review tab to the file's dates, select those transactions and exclude them in one batch, undoing any that were already added first. Then upload the corrected file.

Should I exclude or delete a duplicate in QuickBooks Online?

Exclude a bank feed copy. Intuit says excluded transactions won't be added to your books or downloaded again, but a deleted feed transaction is downloaded again from the bank. Deleting from the Excluded tab removes a transaction permanently; Intuit suggests it if the bank sends one again after you excluded it.

Which copy of a duplicate should I keep?

Intuit says to keep the reconciled one (C or R in the checkmark column). If neither is reconciled, keep the copy matched to other records or with attachments. Deleting a reconciled transaction can throw off your next beginning balance.

How do I delete duplicate transactions in QuickBooks Desktop?

Back up first. For downloads still in the Bank Feeds Center: in Register mode, match the right transactions and then delete the statement; in Side-by-Side mode, use Items to Delete, then Delete Selected. For duplicates already in the register, open each one and select Edit, then Delete. Desktop Accountant 2018 and Enterprise 18.0 or later also have Accountant, Batch Delete/Void Transactions.

Why did my IIF import create duplicates?

IIF files post straight to the registers without bank feeds matching or transaction IDs, so a file that overlaps dates already in QuickBooks Desktop, or the same file imported twice, posts every transaction again. Restore the backup from before the import, or delete the extra copies. Start the next file the day after the last transaction in the register.
